1996, in Calcutta, Larson, who works for Jacqueline Natla, introduces Lara Croft to her using computer and Lara accepts to recover the artifact she's been searching for with her father, known as the scion. She goes to Peru and finds the first part of the scion at the tomb of Qualopec when she is attacked by Larson who tries to steal the scion.

After that Lara is not sure about dealing with Natla, so she brakes into Natla Technologies and finds that Pierre Dupont, who also works for Natla, knows where the second piece is and she goes to St. Francis, Greece and once unlocking the doors to the piece, not only Pierre steals it, but two creatures, stoned horses try to retrieve the piece, but Lara escapes with the piece while Pierre dies and when Lara combines the two pieces she sees a vision of the three rulers of Atlantis, but the two of them cepture the third one and send her away.

The vision helps Lara to find and go to the third piece and it's location, which is the City of Khamoon, temple in Egypt, where mummies came to live and gorilas and lions tried to kill Lara, but that didn't stop Lara from getting the last piece and seing another vision, now she sees that Natla is one of the rulers and she is frozen and sent away meaning that now she wants once again to find Atlantis and rule with it when Natla and her men capture Lara, steal the scion and almost execute Lara, but she escapes as she gets on Natla's yacht and gets to the Lost Island.

The Lost Island is actually an island having The Pyramid Of Atlantis as Lara goes to and for first time ever she is forced to kill a man, Larson, who stands in her way and doesn't believe she is capable of killing him, after that the other two men kill each other arguing who to actually kill Lara as she goes and stops Natla after dueling her own doppelganger and destroying the scion once and for all, the last cut-scene shows how Lara gets in her feelings and thinking how she killed men, but after all she is the ultimate tomb raider.
